If -Cloud saving- or whatever it's called is active when you have mods with Skyrim, it saves the mods to the cloud, so when you delete everything and reinstall, it downloads all the mods again.
You have to delete the -Data- file and -verify the game cache- to get a clean install. I think.

If you think about it the -no clothes- ability does remove your opponents armor, thus making them easier to kill
